connected. However it still uses data from time to time. No one is using it
at those times.
And I have already set email sync to be manual. What process is using data?
Why didn't it go through WIFI? What am I missing?

So even you have wifi at home all the time, it does NOT mean your phone
connects through wifi all the time.

The time when the data usage is recorded does not mean you used the 3G data
at that time, for example, the first data recorded on 09/10 7:53pm, that
means the data could be used from 1:00 pm to 7:00pm.
