家里的heat exchanger被查出来crack了,号称会有一氧化碳漏入家里。
检修的人员建议换furnace。家里的已经有10年了。
看了他们给的brochure,比较糊涂,不知道换哪一种的比较好。。。

缩小目标,在#3,#4, #5中选择。
比较了一下,#4和#5的差异在于AFUE。80%和98%的差异。
1. Cost
80% - 3299$
98% - 4699$
差异:1400$
2. heating Operation Costs
80% 每年的heating Operation Costs是$1297
95% 每年的heating Operation Costs是$1091
差异:206$
如果居住7年以上,98%的应该比较合适。

刚开始做一个与图像处理有关的project,想请教几个问题
1. 我现在用的是oxford 的affine covariance detector,想知道一下当每一个affine
region 取出来以后,它是怎么计算sift feature的。是不是基于每一个region的中心的
scale & orientation 来计算?
2. 这个软件怎么计算一个指定区域的sift feature,我看它的input 参数里面有个-p
什么的,但是基于什么原理来计算我还是没有查到。
3.关于这个软件谁有专门的help manual? 比如我在找region feature的时候,朋友告
诉我-noangle可以使得每个region 只有一个sift feature (-p的情况下)。 但是如果
我直接用hasaff or hesaff找的时候,

跑完sephacryl柱子,组分就可以过DNA affinity column。DNA affinity column虽然很重
要,但是这一步技术上来说要求很低。买来CNBR活化好的agarose,然后让特定序列的寡聚核
苷酸固定上去就行了,柱子也是最简单便宜的一次性柱子。
亲合层析是目前最常用也最强大的一种蛋白质纯化技术, 纯化效率比别的层析方法可以高出一
两个数量级。这种方法诞生是六十年代的事情。当时是在NIH的Anfinsen实验室。Anfinsen是一
个诺贝尔奖获得者,可以说是蛋白质折叠研究的老祖宗。他主要贡献是通过研究ribonuclease 的
变性和重折叠证明氨基酸序列就可以决定蛋白质最后的三维结构。他实验室那时侯有一个学生一
个project是从葡萄球菌里面提取大量核酸酶,然后研究enzyme-inhibitor interaction。这个纯
化可是很麻烦的事情,用gel filtration, ion-exchange, hydrophobic interaction, 效率都很
低。有人可能会问,怎么不在E.Coli

(十五)AP1的活性测定
   第二个模块的实验,DNA affinity chromatography之后我们又跑了一个更精细的
Gel filtration,用的是Amersham卖的Superose 6预装柱子。纯化步骤就只有这么多了。
剩下的就是一些活性测定。无论是sephacryl分出来的组分还是DNA affinity column分出
来的组分,我们都测试了AP-1的活性。方法呢就只有两种,一种是凝胶迁移率变动分析
(EMSA),另一种是DNA水解酶I 足迹分析 (DNase I footprinting assay),都可以用来分析
蛋白与特定DNA的结合能力。我过去没做过这两种实验,所以感觉很新奇,做的也格外卖
力,结果也还不错。
Gel Mobility-shift assay 原理很简单,把蛋白质样品和P32标记的寡聚核苷酸探针
一起孵育十几分钟, 然后拿去跑一个低浓度acrylamide胶。如果探针结合上蛋白了,速度
会变慢很多,就会停滞在胶的上段;如果没有结合上,探针就会自由的跑到胶的下段去。
然后把胶拿去做放射自显影就行了。跑胶的装置

Say you generated polyclone antibody which let's say has only two Abs -- X (
the
"nonspecific" one), Y (the "specific" one). the ratio b/w X and Y is 100:1.
the affinity of both abs against the real target P is 1nM, while the

Depending on which company you use, you might not need to do that.
I purified my proteins in denatured condition and the company it is fine for
injection. So I just sent them the protein in 8M urea.
And I got quite good antibodies.
The problem is if you are going to affinity purify your antibody.
If you are, then you will need to get protein in native condition.
In my case, I lowered the IPTG concentration and lowered the temperature for
induction and only got a tiny amount of protein.

I think you might need to do consecutive affinity column/pull down. Let's
say you tag your A, B, C, D with GST, V5, His, and HA.
You can start with GST-fused A to pull down the A-containing complexes.
Then pass the elution to V5-tag beads, elute the presumed A&B containing
complexes with V5 peptide. Pass the A&B containing complexes through His-
tag beads, elute the ABC complex with imidazole.
Use Western to probe the original sample and each elution for those 4 tags.

是有很多工作可以做,但如何入手就是另一回事了呵呵。
比如说,我觉得ultimate goal for affinity reagent development是thermostable,
self-integrated with detection & amplification mechanism, adaptable into
multi-target platform, tunable affinity under enviromental cue,tunable
density to achieve multivalent interaction.
那么怎么去实现这个目标?我脚的on paper aptamer其实是最好的candidate,但
过去二十年都被技术瓶颈限制着呐。最近的breakthrough能把boundary push到

说到这个mechanistic insight,
昨晚我痛定思痛的想了一下,我大概可以做这几个方面:
1。提供该蛋白和pathway B具体某个蛋白的作用证据,这个我其实很粗的做过一些初
步试验,那个蛋白在被修饰之后貌似增强了pathway B里面一个重要成分的活性。当然
这个实验很粗糙,所以这个数据就没有包含到投才出去的文章去。
我可以好好想想,找一个比较好的assay 来证明一下。这个应该不是特别难做,就是会
费点时间。因为相关蛋白的提取和assay很花时间.
但这个如果做出来的话,应该算是比较直接的证据了吧?
2。提供证据说明为什么那个蛋白被修饰之前不能和pathway B 作用,修饰之后就可以
了。比分说是否修饰之后就对pathway A affinity 低了,对pathway B affinity 高了。
但是这个可能会比较复杂,因为pathway A, B 虽然细胞内定位有区别,但是有好几个
公用的蛋白成分,而且都是很大的complex, 还涉及膜什么的,不太可能用简单的co-IP.
我想对于这篇文章,这个大概是可以先搁着不做的吧?

如果是用antigen-affinity purification就会好很多。只是有时候那个his-tag还是
会干扰。一个师兄教我先用一个带HIS6的无关蛋白把non-specific的先去掉(比如
sunnyday最喜欢的actin就被我加了his6来干这事),然后再来做antigen-affinity。
如果是intein-tag提出来的这一步都可以省掉,只是intein得到的蛋白量好像没有his
-tag提出来的多。
要提到的是这个protocol在我手上得到的抗体浓度很低,我一般用1:100稀释,但是很
特异。还有就是不太适用于IP。
这个方法不用挂柱子,跑SDS-PAGE,直接转到膜上,block之后先把血清和actin-
his6(in my case)的膜放2hr,然后上清拿出来和block过的antigen的膜泡2hr,
Wash with 1XTBS(contains 0.02% sodium azide) twice, 10 min each,Elute

我们做了一批anti-GFP和anti-mCherry的nanobody(15 KDa, single-domain antibody)
, 有两个用来做affinity purification/immunocapture很好用。
有需要的同学请通过站内信提供一个US non-profit research institute 的地址.
vector用e.coli 表达,periplasm加Ni-NTA纯化,一般可以拿到2mg/liter culture.
质量比多抗稳定,成本也低。适合需要做很多affinity purification的情况。

如果你确定你的小分子结合你想看的target,那么最大的可能是dissociation太快。小
分子和抗体的结合动力学有时候会差很多,描述小分子作用方式的不能仅仅用affinity
或IC50,小分子哪怕affinity在single digit nM range,可能dissociation都是秒级
的,这样在FACS里当然看不到。

short rate model里,最简单的Ho-Lee model:
dR(t) = mu*dt + vol*dW(t)
为了缓解负利率的问题,加上mean reversion就得到了Vasicek model:
dR(t) = k*(b-R(t))*dt + vol*dW(t)
面试就可能会问:把上面这个R(t)解出来,是什么distribution?mean和variance是什么
之类的。bond price呢?(记得shreve上有general affine model下discount bond
price的例子)
如果想再扩展,就把参数都变成时间的函数。
到这儿,R(t)始终是个normal variable。我的理解,大家说normal model的时候都是
说distribution是normal的。
如果再扩展,让vol依赖于R(t): vol=sigma*sqrt(alpha+beta*R(t)),就到了affine
model.R(t)就应该不是normal的了。

affine model全都不能很好解释interest rate吧。essentially affine稍好些。quad
model似乎也没好太多。
